The bonus is applied at maturity if the account is not closed or transferred out before then.
The bonus is calculated on the balance including any interest you have had paid back into the ISA. It will exclude the final interest payment payable at maturity.
The bonus is not calculated as AER, but as a tax-free rate applied to the balance at maturity.

AER stands for Annual Equivalent Rate and shows what the interest rate would be if we paid interest and added it to your account each year. The tax free rate is the rate of interest payable where interest is exempt from income tax. Bonus will be paid net on accounts registered as 'deceased' when the payment is made.
